چکیده

We propose a novel machine learning algorithm for learning mutation pathways of viruses from a population of viral DNA strands. More specifically, given a number of sequences, the algorithm constructs a phylogenetic tree that expresses the ancestry of the sequences, and at the same time builds a model describing dependencies between mutations that is consistent with the data as well as the phylogenetic tree. Our approach extends existing approaches for phylogenetic tree construction by not assuming mutations to be independent, and extends existing approaches for detecting dependencies between different positions of a sequence by not assuming the sequences to be independent.

بررسی فراوانی موتاسیون آللی CCR5Δ32 در افراد سالم استان زنجان

Background and Objective: CCR5 is known as a main co-receptor in HIV infection. Many studies demonstrated that 32bp deletion in both CCR5 alleles provide natural resistance to HIV infection, so new treatment approaches are based on inducing this resistance by means of gene and cell therapies. This projects aim was the discovery of suitable candidates for new therapeutic strategies in addition t...

Evaluation of Lamivudine Resistance Mutations in HBV/HIV Co-infected Patients

Background and Objective: The drug resistance mutations are key elements in the failure of long-term treatment of Hepatitis B virus (HBV) and human immunodeficiency virus (HIV) infections. The mutation in the YMDD motif in the P gene of HBV is the most critical factor in antiviral drug (especially lamivudine) resistance. This study aimed to assess the YMDD motif and other polymerase gene mutati...

HIV-1 mutational pathways under multidrug therapy

BACKGROUND Genotype-derived drug resistance profiles are a valuable asset in HIV-1 therapy decisions. Therapy decisions could be further improved, both in terms of predicting length of current therapy success and in preserving followup therapy options, through better knowledge of mutational pathways- here defined as specific locations on the viral genome which, when mutant, alter the risk that ...

The HIV-1 integrase G118R mutation confers raltegravir resistance to the CRF02_AG HIV-1 subtype.

BACKGROUND Most of the previous studies that explored the molecular basis of raltegravir resistance were conducted studying the HIV-1 B subtype. It has been shown that the CRF02_AG subtype in relation to its natural integrase (IN) sequence could develop different genetic pathways associated with raltegravir resistance. The aim of this study was to explore resistance pathways preferably used by ...

Supervised and Unsupervised Approaches for Analyzing Covariation and Phenotypic Impact of HIV Drug Resistance Mutations

We present a case study on the discovery of clinically relevant domain knowledge in the field of HIV drug resistance. Novel mutations in the HIV genome associated with treatment failure were identified by mining a relational clinical database. Hierarchical cluster analysis suggests that two of these mutations form a novel mutational complex, while all others are involved in known resistance-con...
